How can they shoot at islands if they don't know where they are?

Chakra sensing, Ninja's that are sensor's are able to sense over large areas, they target it, one of Ino's clan members relays to the Jincuriki's who proceed to fire. They just have to pinpoint the chakra/life force bubbles out in the ocean.

Makuta are just essence, and the normal bionicles are bio-mechanical. They don't exactly have chakra. Life force, yeah. But can you prove that the chakra sensors can sense across a whole continent and detect the islands of people? New update. Makuta teridax, in mata-nui's body, tried to use his control of gravitic energies to "make this planet fold in on itself, destroying everything and everyone on it, except perhaps you... and me.". ~Makuta teridax to Mata-nui in issue seven of glatorian bionicle. Mata-nui was able to direct the beam up to the moons of bara-magna (where they lived before) and cause him to draw the moons back down to bara-magna. www.brickshelf.com/cgi-bin/gallery.cgi?i=4369200Sorry, I could only find it in this language. But I own the comic, what I said was accurate.

The globe thing they did was a literal globe of the earth with all the life force/chakra (elemental compatibility and what not) When the Ten Tails appeared which is a creature with as much chakra as the entire planet (as in all living things at least) it appeared as a second earth on top of the real one.
