Cobra commander has ambushed and kidnapped Duke ,while he away form the team, and takes him to a super secret location that is only know to Cobra Commander himself. The G.I. Joe team holds a meeting to figure out their next move, during the meeting a portal opens up and a man ,clad in red, white, and blue, is dropped onto the floor. After a brief but tense standoff the Joes learn that the man is called Captain America. The Captain soon joins the team, temporarily taking Duke's place, as field commander of team G.I. Joe. His goals are to help stop Cobra Commander, Locate and Rescue Duke, and find a way back to his home (Cobra has an experimental portal maker at the same location as Duke.)
1-How will this effect the G.I. Joes? 2-How will this change their war with Cobra? 3-Will Cap be able to locate Duke and return home? 4-What else might be changed? (name anything I probably couldn't think of) 616 Captain America Team G.I. Joe

The Joes now have one of Marvel's most tactical minds so their effectiveness likely skyrockets, no offense to their existing tacticians but Cap is on another level. The war with Cobra, Cap is going to take a much more active role and take the fight to Cobra as much as possible, he's going to scare the shit out of Cobra Commander with his persistence and indestructashield more than likely. Cap will be able to find Duke, taking it to Cobra in the process. As to other things...Cobra troopers learn to fear shields painted in red white and blue

Its funny, I'm actually surprised that a crossover like this doesn't already exist. I mean, you would think that they would have done it at least once. (If they have, I've never been able to find it.)

If I'm not mistaken Marvel sort of modeled the whole Joe-Cobra stuff after SHIELD-Hydra. Then once the cartoon rolled around it was adopted.
