Truly an epic clash of bloodthirsty gods here today. In one corner, Cyttorak battle loving god and masster of the Crimson Dimension and the Juggernaut. In the other corner, Khorne battle loving god of the Chaos/Warp and master of many daemons and Chaos Space Marines, including his favored son Kharn. Now aside from just a straight up got beat up fest (which may never end since both grow more powerful through war and conflict....) we'll also look at something else. If given the chance whose mighty disciple would you rather be, Cyttoraks or Khornes? Whose disciples get the better perks, better abilities, etc.

This kind of match is interesting, I remembered a long time ago trying to put a Wheel of Time vs Super Robot Wars-related match-up quite like this, except it focuses on what the disciples and pawns for both sides may have to offer rather than personal confrontation as well, in place of which one would you serve.
Going on what I recall, even the Blood Ravens Space Marines are not immune to the threats of winding up as Khornates, and while the Blood Ravens may not be the finest examples of who winds up being listed or who can avoid it*, the fact they get hit sort of makes this example personal really.
If you wanna go with the general levels, Kharn and his Primarch in Angron both wounded up with Khorne during the Horus Heresy.
I am mostly just citing out what I recall of the latter, not necessarily to take sides, as I confess I haven't heard too much about Cyttorak outside of 616-verse related matters.

Fair enough. I can't say I recall much on what Cyttorak's disciples have to offer, the Juggernaunt(as Cain Marko of course) aside.
I do however recall that Khorne has a blessing named in his honors, the latter already existed since Warhammer Fantasy and is codified outright in 40K.
In terms of what I can recall from the blessing in particular, Direct Offensive Supernatural Powers are generally hard-pressed to harm anyone covered by the blessings, really.
Does Cytoorak's disciples have a response to this?

Omniversal? Impressive for a universe with only one universe and a hell dimension. Of course that would imply that Khorne could casually universe bust, which if he is that powerful you should have no problem providing a feat of him destroying a universe.

To be fair the most impressive feat for Khorne is apparently ability to destroy any planet of his choosing with a single slash of his axe no matter where the planet is. But because of the policy of never ever advancing the plot of Warhammer and a wide range of authors - its anybodies guess what exactly is Khorne's limits.
He basically goes anywhere from mid-high level Marvel god to truly omnipotent, depending on what sources you cite and theories you prescribe to.
